When it's just surviving, I think the boss rush in ch5 is hardest (unless it's in prototype mode)... and while ch4 is hard at first, it gets easier with practice; probably easier than ch3...and maybe ch2 as well. So no. It's not just you...
Umm...apart from a different-looking ship, different interface and apparently no-energy laser bullet attack, what's the difference between standard Ikaruga and this prototype one?
Oh, I think I see how the Ikaruga could shoot so many homing laser bullets at once. There's that usually-three-digit number there, which is an ammometer.
Prototype mode sure looks a lot more challenging...
Yes, an ammometer. That's the only real difference of prototype mode. Each homing laser uses 10 ammo. The ship can release up to 12 lasers at once. So 120 ammo, and if you have a lot more saved, you can do another homing laser release immediately, and another, and another if you have enough.
The normal shots also decrease the ammometer too. So you don't have unlimited normal shots in prototype like you do in the standard mode. Though if you run out, you can still kill enemies at point blank range. And you replenish ammo by absorbing enemy bullets.
And the different ship is just the player 2 ship (Ginkei). You can use it in the standard mode, too. Just use a controller plugged into the player2 port to start the game, and there you go.
whoops at the end

Is it me or are 2&3 harder than 4&5?

@chuchu2019
When it comes to chaining, yeah, 2&3 are harder.
