If you consider "Neo's hands on the front and back at ~ :50" from a cinematographic stand point, it's not really a mistake. The director probably thinks it looks more symmetrical for Neo to do that.

By the time he turned, he would have done something. It was not meant to be like that, what the director wanted was a badass headshot, but forgot that he was being surprised by trinity, and to be "surprised" he is obviously not supposed to be facing her.

I don't think there is any problem at 1:44 - 2:00 because it's not the real wall, agents changed it.Also SOME other mistakes could be glitches in the matrix like NottinghamForest22 said but it's definetly a movie mistake at 1:37.You are also right about dodge this scene.Trinity was right near Neo and she just disappear then reappear and shot an agent ? No make sense.
