Its a musical joke, C#minor is E Major, So its just a fancy name for a key with 4#'s.

No, a major and minor scale sound very different. C# minor is the relative of E major so, yes, they share the same key signature (4#s) but do not sound the same. As etifred says, the tonic is different in each too. Darkside starts in C# minor and moves into the relative major and back and forth throughout.
