Always set the mailboxes correctly, by for example selecting "Gmail/Drafts" and going to "Mailbox" menu then "Use This Mailbox For" then "Drafts". This will then move the Gmail drafts to be under the Drafts list in your Mail.app client.
Do likewise for Sent, Trash, and Junk.
Took me hours to find this out, as otherwise they are all bunched together at the bottom of the mailboxes!

Wrong!
IMAP setting does not delete in Mail, it goes to the All Mail folder.
ADVISE: read the Gmail setup pages in Gmail help, to configure correctly.
