Pokemon Sapphire was my favorite Pokemon game. Sure Crystal was great and some of the Pokemons designs in R/S were weird but it just felt so fresh and new... and didn't go overboard like D/P and making the game go real slow or anything. Overall R/S was my favorite but maybe HG/SS will take that spot soon =)
