The four knocks refers to an approaching war, not the Master. The four knocks that he heard were the signs of something big coming.

Something very powerful is going to either revive and bring back the Doctor's major enemies, or it will be a huge hallucination.

Maybe a huge hamster will kill the doctor! That would be a twist! I think that the master will be responsible for the doctors regeneration. What happened at the end of series 3 was that the masters wife purposely killed him so the doctor thought he was dead, but he 'life' was held in the ring that she picked up at the end. This will allow the master to return through the ark angel network which is still active and as you said at the end of waters of mars he will knock 4 times.
