Instead of cropping or even using the healing brush you can select the transparent areas, click the "edit" tab, and click "Fill" and set to content aware. This fill in the areas according to what surrounds them.
Why would you put it on full auto? Wouldn't you need to keep the exposure exactly the same for every photo? Auto would just dial in a different exposure setting in every shot.
@TheKarolinaG im not sure what your asking? if u mean it has a lot of layers just flatten the image, but if your talking about how the image isnt blended together i am pretty sure in the layers tab you can say blend layers together. hope that helps.

When you come to the crop part try using the spot healing brush tool along the transparent area's!!! Try it then thank me :)
