I think you got it right. I remember reading a story of a woman who looked female but was genetically male (no ovaries, uterus). What happened was that she was BORN a male but a problem caused her to develop female traits instead. So rather than have male genitals and features she had female genitals and features instead.

I think that's what happened here, but worse. Semenya may have either been born female and wound up looking male OR born male but developed female genitals. :-|
