Early on, it was thought that the Pentagon plane was meant for the White House. Was that ever confirmed or was it decided that the target was definitely the Pentagon? The White House makes more sense, given that the other targets were the WTC and the Capitol. Plus, the Pentagon is enormous and one plane, despite the large amount of damage it caused and the people it killed, could not actually destroy the structure.
