Well if you have Nikon (no bulb ramping) and you don't want to change your ISO during a sunset/sunrise, Aperture Priority is pretty much the only way to go.
There are 2 very good post-processing tools to get rid of the flicker afterwards, so Aperture isn't the worst thing you could do with a timelapse at all.
I think leaving your autofocus on is the worst thing to do, all the rest is pretty much fixable ;)

Does the controller moof when the lens is open.?

@jelmerth You can actually set it to a shoot-move-shoot setting. This would allow you to have it stationary for the length of the exposure.
