You are quite right. My low whistle is terribly out of tune. It is tuneable, but when the tuner is slid all the way in, its rather off (it is suppose to be right - my high D Dixon is about right). So, since I am pretty sure I recorded the low whistle first, there sadly wasn't much I could do about it when I recorded the high D section. But such it is I suppose - I just try to remember by Low D is off by default and tune accordingly.
I would think that pausing and breathing in the same spot is a bad thing. While ITM certainly isn't classical music, when you play in a band one of the 'rules' is that you never take a breath if the person next to you is. I think it applies here too.

Thanks! Actually that was filmed split screen - so both the people are me. Of course, that made the playing pretty easy for there is very little vareation between myself and....myself.

The low whistle in the vid is a Dixon low D. I think its the best low whistle you can get for under $100 before making the price jump to around $300.
