I'm not saying it should neccesarily be at the top, however, whether you chose to regard it as a single final battle, or as one ginourmous battle against father Balder is still kicks ass. I mean, you are fighting GOD, a being so huge you first have to drive up her full lenght on a frigging bike and you aren't able to kill her until you summon what is pretty much the devil and throw her into the sun, and you do it to one of the most epic musical moments ever!

I would not put mother brain in a list, because the fight is so fake, destroying the first part is too easy, you can't beat part two, so you may just stand there and wait for him to crush you, third part, again too easy, it is well played, but that's it, as a boss fight itself it's the worst battle in the game.

Oh man, the Snake duel, so truly awesome, and all kinds of intense! And yet, such a sad one, in a sense. Also, does anybody else realize the final mission is kind of a massive irony? Liquid, from the start, wanted to take down the Patriots and their system, which is what Snake originally tried stopping, then ends up doing in the end. :P

MGS is simply one of the best game franchise ever! Each one in its time was revolutionary in graphics, MGS4 is still considered having the best graphics, gameplay is original, story is mindblowing, characters are meaningful, I can remember like everything from MGS. Hopefully the new one can bring the same effect, if not better, the only change I expect is gameplay for sure, hopefully Hideo maintains his vision, Raiden never was intended to be part of the story after all...

Cannot agree more with kefka and MGS4. Also judging by your criteria I think Silent hill 3 really should be on this list since you are basically aborting the second coming it is sombre, symbolic and really wrecks your shit on hard. Though the most under appreciated boss in my book is nihilanth from half life. The gameplay is kind of meh but the complete silence and character design of the boss makes up for the the frustration, it genuinely creeped me out more than mantis... wait... no GIYGAS???

Here's a fun fact: Kojima didn't want to do a big role during MGS4 production. That caused him to receive countless death-threats from the fans of the series. In his opinion, doing MGS4 was really tough. I noticed some big changes between this game and the others: it looked more like a movie than a game. The drama of Snake getting old, and the long cutscenes made the game a bit corny, IMO. So, yeah, spite the fact that the final battle is pretty epic, I was expecting more from it.
