The bubbles will work themselves out over time. If you want to help you can tip the computer left/right and front/back; each time holding for a minute or so. I do this with the PSU jumped so there is no power to the board.
@YerBuddy2 Thanks! This did get sorted out in the end. What was causing the major problem was the water return socket was causing the bubbles to propagate through the tube. Once I stopped that, the system ran much better.
I do recommend that no one else try horizontal reservoirs :)
