The pickups are supposed to cop the Mayer tone. You should trying playing some blues in the 1 or 2 position with some light overdrive. SRV uses overwound pickups, which have a midhump. If you want his tone with those pups, pull out a tube screamer.
SRV used stock Fender pickups in his (typically) 60's Strats, which would be considered relatively underwound by today's standards. Think about 6.0k or so.
Those are nice pickups, the s-5 right? one suggestion, try playing something in the style of mayer/srv. it would be easier to tell if the pickups sound like them in their style of music. Clean, then overdrive. Nice playing by the way!
