The Covanant had known about the flood for a very long time but managed to keep them contanined so they where discovered but not from a human perspective.

The Forerunners were trying to find a weakness to defeat the flood. The Forerunners were waging a war with them for 300 years until they had no choice but to activate the rings in an attempt to starve the Flood. When the Covenant unleashed the captured flood from Halo and other Forerunner sites they screwed everyone over.
