Equity is actually right, Check the AST website for more info and read Paul Delia and Paul Cribbs bloggs on deep squatting, when performing a deeper squat you actually take all the pressure off of your knee cap as opposed to the constant pressure involved in half squats, however you may hve an injury to where you cannot possibly go deep and if that's the case that is understandable. Surely you can tell by watching your own video that you're leg press and squats need to be deeper...you're not even be doing half-reps. Decrease the weight and do an actual rep, you'll feel the difference.
If you do deep squats, it actually puts LESS stress on your knees than half squats. The worst is when you stop at a 90 degree angle and don't go past parallel, thats when all that weight on your back is transfered to your knees!
