That depends on kinds of atoms in the structure. For instance: You can make molecular structures look colorful if you use kinds of atoms during the sketch. My steps are: Sketching, Rendering, Preparing.
In some cases we're complaining about Carbon atom color: Click a sphere with an 'A' in it on the menu, select "Carbon" in the drop-down list, and select "Black" in the second drop-down list nearby. Should be very easy to find :)

What do the colors mean on the links?
I'd like to see some more, simples, examples, like inorganical stuff :)
