@TheSymRevolution You must have done something wrong, did you select corner to corner (after a while box of where you dragged appeared) and clicked "Fill and replace" and chose nether blocks? If yes, did you forget to press "Ctrl +S" (which is save, if you did not know) and after let it save all the chunks.
