I had the same problem when I had a MicroSD card in my Focus; the best thing to do is to unplug your phone and plug it back in. Zune will continue to sync from where it left off, but you've got to pay attention and keep unplugging and replugging until it finishes. Unfortunately, Focus MicroSD support is pretty buggy :/
