You could what you just did, you could get the paint bucket tool and fill it black or you could select and F5 (to fill the selection)!

Thing is, I did manage to get a new layer made from that, but it's not transparent, it's just the chosen box with the colours and everything, so how do I only get the outline as the layer..?
