what i dont get is ...why in the 3rd halo you have to fight the grunts and hunters as arbiter but in the end of two you get them all helping the elites fight the covonent,,,the hunters and the grunts help you in two but change sides in halo 3 and i have no idea why..??? if anyone can anwser this i thank you

Because there was a split in the covenant, ALL elites split away from the covenant, but only some of the Grunt Hunter Jackles etc split with them, but the only reason you dont see them in the game is to avoid confusion
