This particular house has a gutter that will catch the water from the roof.

A house without a gutter could have Flashing installed from the back of the Ledger Board to the roof.

Wow. Show me 1 roofing manufacture that allows things bolted through the shingles. I know for a fact GAF Materials does not. Horrible way to cause leaks and future wood rot.

Very good point, it is possible water could penetrate through and over time cause some water damage and or dry rot. The bolts are installed beyond the wall line which does help reduce the risk of water getting into the house and the bolt holes are sealed with caulking. If installed correctly the risk of water leaks are very low.
