He was acting on his own will, following his own ambitions(and USING pieces of Jenova's body to fight you). Not to mention the story was foccused on him as the villain(not Jenova), and he IS the final boss.

In resume: Sephiroth IS the main-villain of FFVII. Jenova was nothing more than a tool to him.
