this is my opinion if you unlock the secret tomb from u play it tells the story of Ezios great grandfather thats marias son and so on and now the animus could track his ancestor so Ezio and altiar are all related to desmond.

Adha is Altair's love, but she was taken away before they could run away together. So, he finds her dead corpse and has revenge. Then he meets maria and falls in love with her. He has children. So Desmond descends from Maria and Altair meaning he descends from Assassin and Templar although she most likely left the templars since altair became the leader of the Assassin's.

she's known as the "Chalice" or something like that.. Al Mualim wanted Altair to bring her to him.. i haven't played the Chronicles i'm just assuming what i've read...She's suppose to be the one that had Altair's child..therefor the bloodline goes to Desmond Miles (descendant) in Assassin's creed.
