I don't know why not. I thought those were based solely on affinity between characters, (save for a couple events which are prerequisites to the ending events). I was following the guide and it didn't say anything about this event preventing you from getting the ending, just a drop in a couple affinity points.

As for the tone, that's just to let you know the PA you've done advanced the "travel through warp" stage. Once you travel through enough stages, you automatically reach the destination.
