That's why you see him and Mathilda May's 'spirits' ascend into the spaceship after he impales the both of them. As the movie mentions earlier, the bodies are just vessels, and they can move from body to body.

As near as I've been able to determine, both Carlsen and the space girl return to the main ship where they promptly energize all the remaining pods . . . thus setting up the scene for a repeat performance when the comet returns in 2061.

Words couldnt describe how rare - it would be another thousand years before it will pass by our Solar System again. Back in '97 when I saw the comet, it was the most beautiful thing I 'd ever seen. If I was Carl I would've left Earth to be with her.
I first saw this when I was maybe 8 or 9 years old. It made a lasting impression on me although I would not see it for almost 15 years. I bought a copy when Coconuts was going out of business for 5 bucks, and I have seen it many times since then. It is a mess, a horrible mess (even if not compared to the book ). But despite this, it is fun to watch. The effects are pretty good and the scoring by Mancini is tops. Thanks for sharing!
