I think the matrix zion lies under the ruins of Jerusalem and the Machine city lies on the ruins of 01 somewhere near on the arabian peninsula - that is they are actually close to one another, which would explain why neo and Trinity can fly from the one to the other in so little screentime.

Apart from that, the matrix 2 and 3 is a total inconsistent trainwreck of a movie. :(
