She was dead. Had been since the end of the 3rd season when her viper blew up. She was a ghost/angel send back to help the colonists find their way to Earth (the 2nd one). When she was done, poof !! You can read what up like in the relgious implications - this show was full of them. God I miss this show!
She wasn't a Cylon. She was human and was killed at the end of season 3 when her viper exploded. She was an angel/ghost of sorts like the Virtual Balter and Virtual Six who are angels.

Yes, I think she is Daniel- the cylon model whose DNA was corrupted- when Ellen Tigh & John were talking.
