It isn't Alcatraz who is talking in the ending, its Prophet. The nanosuit has saved Prophet's DNA, and because Alcatraz, was actually almost dead, the suit recovered the damaged parts in his body with Prophet's DNA. So it is prophet in Alcatraz' body and Alcatraz is dead.

Thus meaning Prophet is the suit itself, not Alcatraz.
