Personally, I think I figured out which cutscene/voices/dialogue he used for each scene. The first scenes where Fate get's tortured, I assumed it may be the same scene where Snake gets tortured and The Boss is talking to him, but I don't actually remember Snake really talking. So that may be the part just before they fight each other at the end of the game.

The part where the Cobras show up, you can probably guess what they're saying if you played MGS3. Most of the Cobras don't have much lines in the game, they pretty much only talked and introduced themselves just before you fight them.

At the end when Chrono shows Fate the picture of the knights, it is based on the scene with Snake and Johnny in the jail. You can figure this out when you hear Snake say "Johnny" and in the actual scene in MGS3, Johnny shows Snake a picture of his Wife and kids.
