@senand qPDF Notes has support for links but no support for bookmarks as of version 2.1. We're planning to add support for bookmarks in a coming version.

How well does this program seem to work with a stylus? i.e. would I be able to easily manually underline and write notes in the margins?

Are the annotations embedded and so viewable on a pc after you save the file?

Yes, all annotations are saved in a way that is fully compliant with the PDF format. All annotations and markups added in qPDF Notes can be viewed in Adobe Reader or any other advanced viewer on your PC.

@qoppasoftware Great - just what I've been looking for. I like how your software has easy to access icons unlike the competition (ezpdf, repligo) which requires a press and hold to bring up a menu.
