If i heard right and you changed the loom you should consider getting an autospark put a test meter on it.
Having said that it's probably the plugs or the coil as you suspect.Take a lead at a time off and check how if runs,if it changes note and gets worse you know that the plug is fine on that cylinder.When you get one that doesn't change note then change the plug and see if it runs better,if not then the coil looks the next suspect.

alright dunkable, i beleive i own this bike now. haha was looking through videos and i reconise the dent on the tank.

have you tried checking the temperature of the downpipes? if you're not running on all cylinders apparently the downpipes will be cold.

@oli333 I now have a blister on the end of my index finger. thanks.
haha :p nah, i did check. cylinder 3 is cooler than the rest of them, but i'm not sure... i'll clean the plugs and see.
