Evil for the sake of evil is not what makes an interesting villain. It's in the nature of the character flaw which leads to the villain's actions.

Apocalypse' philosophy is essentially applied evolutionary theory, a.k.a. eugenics.

Once you take the "survival of the fittest" meme and then define fittest according to one's own agenda, then justification of nearly any act is acheived in the mind of the villain.
