2. Kingdom Hearts 2- lvl:99 Sora vs. Organization Leader (final battle)

3. Kingdom Hearts 2- lvl:99 Sora vs. Sephiroth (hardest battle of your life!!!)

4. Uncharted 1- Boss Fight

5. Mario vs Bowser 3 (Super Mario 64)

best part of that fight is when herc lifts the ground and your falling and have to climb back up

The MGS series as a whole had tons of memorable boss fights. For me Psycho Mantis, The Sorrow, were big ones. If you can count the Scarecrow encounters in Batman: Arkham Asylum (and the build up towards them), then I'd add that too. All three have a strong psychological/4th wall breaking aspect that stayed with me long after playing.

2 First time you fight the oni samurai in Ninja gaiden sigma (his hard too beat and he can kill you with one hit what else do you need to prove you got skills?)

1 this one is hard cause there are several fights that where lvl 1 epic like the final fight of battle toads for the nes or the final fight in any metal gear game but ill have to say the final fight in FF3 (or FF6 if your from japan) with Kafka

"He had no face !" lol I couldn't make a top five without some serious thought, but I def think Snake vs The End was epic in MGS 3. Running around the mutiple areas of the forest getting sniped at, look for him was epic, and it kept you on your toes first time playing it.
