I have a similar video, though there's only two of me, and I have to say that timing is everything. What you can do is play the first part to a metronome, then play additional parts to a metronome or to the recording of the first part you just played. This way you can make sure the audio lines up throughout the song.

a very valiant attempt! :)

however the flutes were slightly out of tune with each other! even with the same instrument and player at the same sitting, tuning is still very dependent on the embouchure. the clash is esp obvious with open chords: try recording again this time using a pure (or natural) temperament to tune your flute ie. the intervals are slightly more sharp than what is on a piano or electronic tuner. i'm very interested in the result :P
