the problem with learning john frusciante solos is that once you've played them twice you've already played them more than john has.
I don't know about when he was recording, but if you've ever seen him live or even just on youtube, none of his solos are the same, but they're all awesome.
To play John's songs is not enough nail the notes... swing, feeling, that funk combination of right hand and palm mute... Those Guys plaiyng these really cool songs can help hundreds of beginners, but the distance to the outstanding approach from John and all the band is unbelievable!!! And these songs looks simple, nothing to do with shereding, but are just massive talent and inspiration.
He may have used a capo on the record version.. Live is diffrent cause they many times transcribe the tone up or down to suit the voice of the singer live :)

John uses hybridpicking on Slow Cheetah not straightforward fingerpicking. I practically know John's playing inside-out and I can guarantee that he doesn't use a capo half as often as you say. Also your mandolin part for Desecration Smile is way off what joh.
@hfcave12 well he shows that the second guitar in the outro uses a capo. in the live version he only does the first guitar and kinda just adds a little solo at the end.

That tone you could get only from a vintage guitar,i bet that's a 60's guitar(maybe 62) and that he uses something like a Bassman 62 amp
