Why didn't Hot Rod become Rodimus Prime in this scene? Did he have to go through the trials he does throughout the movie before that happened, or is it because he was handing it to Ultra Magnus instead of claiming it?

This wasn't their "darkest hour". Destiny involves the right time, the right place, the right person, and fate needed all the pieces to fall into place. At best, it was just one of the pieces, possibly zero if, as you suggest, you were to regard Hot Rod as not having become the right person... yet.

@AeonMagnus I dunno, from this scene, ever since I saw it as a kid I always felt that the matrix reacted to whomever touched it first, hence why it reacted to Hot Rod, which could explain the whole reasoning behind the writers and artists having Optimus drop it instead of just handing it to Magnus and then dying, I always felt that was a significant thing, though I do have to agree with the idea of destiny coming together through different pieces falling into the right place...

Astrotrain is part T.A.R.D.I.S.? With a little blending of the Marvel comic with the movie/series, that's actually not much of a stretch. Starscream actually heard a transmission about a certain Doctor and something about the word EXTERMINATE. Not to mention that there is a Decepticon who's "vehicle" mode is that of a Dalek. So yeah, technically Doctor Who and Transformers exist in the same universe.

The Matrix did NOT "Create" Unicorn. It was Unicron's Bane. It was the creation of Primus. The Matrix, in this canon, holds all the memories, history, and experiences of each Prime that carried it. Also to note, "Beast Machines" the "Till All Are One" is what Megatron was trying to achieve.

does anyone else not understand who or what Cyclonus's "Armada" is? I mean, as far as I can tell, Skywarp (who I thought should have been made into Cyclonus - the connection between Cyclonus and Scourge would have made more sense if they were from Thundercracker and Skywarp) but not just that. It almost looks like cyclonus armada was another copy of Cyclonus. which doesn't make much sense to me. can anyone clear this up?

The "Armada" was originally intended to be to Cyclonus what the Sweeps were to Scourge - several unnamed lookalike minions.

However, plans obviously changed, and things then went awry as the dialog and visuals don't match up properly, and for the rest of the movie and the series, there is no Armada. The best summary of the situation can be found here:

Why did the matrix shine when Hot Rod held it?

1. The Matrix (and the enclosed Accumulated Wisdom) had already selected Hot Rod as the new leader and recognized him as such.

2. The galactically ancient & powerful Matrix has no say and Autobot Supreme Commander selection is touch-activated; like the card game Snap, the first to touch it wins. The shine is Hot Rod "winning".

3. It's the first appearance of the Matrix & it's just for dramatic effect. And maybe to make us feel a little less bad about Prime.

My problem with this movie is this. First few seasons autobots and decepticons fight but no one dies. Movie comes along have the characters we know and love suddenly die so easily we wonder how they could have survived this war for so long. The give us a bunch of new characters we have never seen before and we don't care for anywhere near as much as we did the characters they just killed. And then when the new season starts we go back to nobody ever getting killed. I mean, "What the Smeg!?"

Orson Welles did have an impressive voice, however, according to Flint Dille and Nelson Shin, by the time they were working on "The Transformers: The Movie", his health had deteriorated so much that his vocal performance was practically unusable until they put it through a synthesizer.
