Big Duo probably doesn't want to be piloted by the second rate Joker clone and/or Schwarzvald's spirit still controls the Big Duo. The storyline gets really weird in the last few episodes and since they never made a 3rd Season we won't exactly know what happened.

As much as I would love to just say Big O would tear a new one in any of the Eva units, I cant. Because despite all the firepower and strength Big O has, the Eva units have something megadeuses dont: AT fields. And it seemed to me the only thing that could get past an AT field was a comprable or more powerful AT field. The way I figure it, Big O would have to cut the cord and wait out the power limit (hoping the eva unit doesnt go berserk), or hope to get a direct hit with Final Stage.

About Big O vs Eva: If you ask me they are the SAME THING. They are man-made "god-killers". Big O is just a more robotic and realistic version and Eva is more organic and alien. In this sense, Big O would win just because it is more synced to it's pilot. It has nothing to do with armor or weapons or power, because they run on pure plot device.

The Big O also has a tougher body. Speed doesn't matter when an Evangelion can't place a remarkable dent. I'd guarantee the Big O would beat an Evangelion Unit in a hand-on-hand fight.

Even if the Eva-01 were armed with, let's say a Bazooka or a Rifle, its firepower is negligible against Big O. Meanwhile the Big O's pilebunker would lethally damage an Evangelion.
