Personally my favorite boss from cave story is the undead core (not the true last boss) due to it being epic, but I respect your opinion.

Honestly, I preferred Goht over Twinmold... Twinmold seemed more like a hack and slash fest, whereas the battle against Goht seemed like more strategy was needed... Unless, of course, you cheat...

my favorite boss from Zelda is Stallord, the remix of the fire temple boss themes from OoT made the battle so awesome, and using the spinner felt so badass! My favorite boss fight period, has to be the Koopa Bros. from Paper Mario, why, cuz it has the best boss music EVER! Seriously listen to it, makes you wanna kick some koopa ass!

Not sure if you've played it, but the things you usually take into account when deciding how cool a boss battle is makes me think you'd probably replace a lot of these if you played Castlevania lords of shadow. The stages are awesome, the animations are cool, the bosses are usually of epic or gruesome proportions and with most of them you'll be on your toes for the entire fight dodging blocking at the right times and taking risks to try and weaken the bosses....Cough cough Olrox, cough cough.

I think twinmold was kind of dumb. All you do is put the giant's mask on and hit them. All they do is fly around in circles. I thought that goht and barinade were the 2 coolest fights in the zelda series.

I think the Twinmold room is the Desert Colossus from OOT. It has the EXACT same design, the weird portal thing, as you said, could be to another dimension. And it looks like there used to be a building there... Spirit Temple? Or maybe it's the Wind Temple. They both have giant sand worms for bosses. Molgera makes babies, maybe two survive into Twinmold after the temple is destroyed... if it is... uh... urgh... DAMN IT, TWINMOLD, YOU MADE IT ALL MORE CONFUSING!

Twinmold is from Majora's mask, a little tougher than OOT's bosses, well except the shadow temple boss Bongo Bongo... i think. The others were too easy and as well as majora's mask bosses, this one is the only one I call a challenge. lol I'm totally a Zelda chick. XD srry for typing too much. :P
