The company that makes the show could get accused with tampering with the game to intentionally make it so that he couldn't win 250k, after all, we only have their word that it was the 250 grand in there and not the 1p. Reshuffling the game or starting anew means that they can't be accused of leaving a empty box so they can decide whats inside it.

It actually gave him double the chance to win £250,000 as it was placed in a different box and all the boxes were re-shuffled. @hamsterminator As you can see when Noel shows the 250,000 prize that was supposed to be in the box originally, the card displaying the prize value is on a white sheet the same size as the inside of the box. If this card had fallen off, the card might have fallen down into the bottom of the box, giving the illusion that it was empty. It seems that Noel was being asked by the producers whether there was anything in the bottom of the box judging from his speech and actions at the time.
