You're quite right. She could modify anything to make it more melodious. She could make a sad song sadder, a happy song happier. Noor Jahan had the ability to influence her vocal cords & the phonetics. It is not something just anyone can do, and it is not learned or practiced. It can only be born with. People who study phonology agree that it's an extremely rare quality a person is born with to influence the sounds they produce. As u said, this was indeed God's special gift to her.

A master peice of Madam Noor Jahan. In an interview Lata Mangashekar said that I learned 2 words from Didi Noor Jahan. Those words are HAYE and MOHABAT but even today I cant pronounce these words like Madam. This song is an example of this. The Haye Haye is beautifuly pronounced by Madam. Madam Noor Jahan had no subsitute. She was Noor Jahan and with her voice she spread Noor all around.
