I always use the movement-stick and Z-button with my left hand, thumb to stick and first finger to Z. Right hand's thumb goes to A, B and C-buttons and first finger to the R-button.

I'm left-handed, but I've never thought there is some other way to hold the controller...or am I just misunderstanding the explanation of "stick moves if you press Z"? It's never happened to me.
