well of course naruto was exhausted when he is in his kyubbi form it takes his health down, in shippuden it explains that the red aura that looks like a shield actually afflicts and hurts naruto, so the longer he stays in his kyubbi form the more he gets hurt and plus sasuke attacking him contributed to naruto losing.
