Actually, the filming of Zoey 101 had wrapped up completely months before she became pregnant. The show went on longer than expected; "Chasing Zoey", the series finale, finished filming in summer 2007. Since Jamie Lynn's daughter was born around June 2008, that would put conception at around September-October. The show was already finished at that point.

The controversy was whether to air season 4, as Nick didn't want to seem supportive of Jamie Lynn's teen pregnancy.
