Problem with mirror box motor. you need a new mirror box and a new shutter. Then after mirror box replacement, if autofocus is off, you will also need a good technician to calibrate autofocus.
go to unitedcamera dot c om, i had a err99 on my canon 30d, i got a quote to fix it for $116, which included parts, labor, cleaning, updated firmware, and return shipping. It took about a week to get the job done and its working like new again. The company is located in Bensenville, IL and I highly recommend them if you have that problem. My problem was the shutter.
Had the same proble a few times ago. Error 99, it drove me crazy. It happened first time with a cheap sigma lens. Then again, again and again. Thought it was the cheap conception of the sigma (made in china). Few weeks later, same thing happened with my Canon lens. Thought it was the shutter, so i left apart my canon for 2 months, thinking it was kaputt...
Finally, two months later i just tried again my canon and it worked perfectly well ! I think it died because of heat and humidity
sounds like the motor reduction gears or the housing that holds the gears to the motor. Possibly the motor itself. hard to tell from a video :p. Probably looking anywhere from $150-$225
I have a 450D that operates fine for certain periods and then suddenly HAS it's periods.
Cleaning the lens contacts on the body and lens, using a different lens, formatting my memory card, replacing the battery, nothing seemed to help when I got Err.99 like two months ago.
My opinion is, after reading up on Canon camera's and almost all being able to suffer from Err.99 that I should've bought a Nikon.
Working on the Vegas Strip managing a photography booth... I know this sound well(error 99). For me it's the sound of I hope i have a back-up. Saw a big white lens in this video...you know my 30D broke just after mounting a 300 f2.8L and shooting for about 15 minutes...ERR 99 but w/o that horrid sound. I found a screw loose inside...the screw came from the tripod female mount inside the camera...look at my two repair videos.
Well I've had a 20D and now a 40D and luckily never any issues but then again I have not put more than 10,000 actuations on either body.

All these camera companies love broken cameras. they profit.
sounds like the motor. open it up and go slow. clean it.
Digital cameras suck. Unreliable. too many things can go wrong. And the companies love that.
