you go to the pokemon center and you access the pc and you choose the first option..if you want to drop one of your pokemons you choose the drop option or something like that and if you want to take one of the extra pokemons you captured you use withdraw pokemon

Eevee can't use Leaf stone, you have to level it up at Eterna Forest, and touch the mossy rock there.
