I just ordered some 3d glasses from ebay, and I haven't made them work properly yet with anything from youtube. I think the compression/quality has something to do with it, not that reg-blue 3d ever has worked great.. not like the new polarized lens kind that Avatar uses.

Because the "real D" glasses use a different technology and they require a special screen and projector, which isn't available on youtube. But, also, these videos require the old red and blue glasses.

I don't have a pair of red/green 3-D glasses, but it works fairly well with red/blue. Also, I find it works better if you don't go to fullscreen mode.
