Yeah you are overreacting, a lot. He hates animals?! I think he was just surprised that the chipmunk came right at him (I would be to) that actually can be a pretty good indicator of rabies. But mostly I think he was just being funny.
Your gut feeling is wrong. If you notice, in the begining, he thought the chipmunk was cute and was intrigued by it. It wasn't until they showed up in numbers and became very bold almost in attack mode that he got frustrated in them. As you can hear him get worried about rabbies. If you get beitten by just one, that means rabbies shots. You would have to get rabbies shots just to be on the safe side.
I wouldn't worry ao much about squirrels with rabies--it's very rare--but here in the LA area they can carry plague. They don't have to bite you, just leave a flea on you which will do the job.
