0:43 - 1:24 bears resemblance to the beginning of Maiden's Capriccio (Reimu, IN stage 4 boss), at least in my opinion.

1:44 - 2:05 is the intro to Chen's stage 2 theme from PCB, The Fantastic Legend of Tohno.

2:05 - 3:21 doesn't sound like any theme to me.

3:21 - 4:02 is the beginning of Reimu's theme again.

4:02 - 4:23 proceeds to the next part of Maiden's Capriccio.

4:25 - 4:45 is PCB stage 2 again.

4:47 - 5:49 is the unidentified bit again.

5:49 - 6:09 is Chen's stage.
