Since you posted a reasonable and rational argument, I'll make a reasonable rebuttal:
The lyrics are not just to mock Scientology, but to intentionally level a criticism that has no bearing whatsoever. It's like a nine year old getting angry. "Oh yeah? Oh yeah?! Well, you're GAY." The point is that it's NOT an effective criticism- backed up by the patently absurd images photoshopped to go along with the song.
Oh yeah, the Church is also notoriously homophobic. It's tongue in cheek.
